I have install Hiawatha in linux machine, it up and running fine.
How can i deploy an application in it

That question is a little to unclear. You have to be more specific. Have you read the HOWTO en F.A.Q. about running CGI applications?

I have made a sample application deploy that in apache and its running fine.
The same application and folder structure i want to deploy in hiawatha because it contains some depandancy on .js and css files.How can i do it.
