CGI timeout- sometimes happen and sometimes doesn't

This is cross-compilation and I compiled with the following flags:
--target=mips64-octeon-linux-gnu\

I am working with the hiawatha server for a while now, and keep adding functionalities to my website.
Recently I added another configuration page to the site.
When I change one of the fields (no matter which) and press the "set" button - the server receives the request and answer it (checked on wireshark) - but sometimes that hiawatha works great and sometime not: I get "CGI timeout" and the html stops listening for an answer.
Please note:
1) The timeout happen after 1-2 seconds, even though I set the timeout to be 20 secs.
2) CGI process is not killed
3) I am working with fast cgi
4) It doesn't always happen!

I'm afraid that this ain't enough information to give you a clue. I have no idea what goes wrong.

Well, what have you done yourself to track the cause of the problem?
